How can I block certain callsigns by just using the prefix such as "VE3" or "VA2" (but permit VE4xxx, VA3xxx, etc)? Can I use wildcards? I don't want to use "Hide messages from continents" as it seems too broad. "Hide messages from callsigns" appears to be for specific callsigns

You can hide messages fome continents, countryes ( main prefix comma separeted list) and callsigns ( comma separated callsigns list), additionally You can hide messages from worked stations according to Notifications tab configuration. Any filtering is bypassed when someone calls You.

or, are you saying, I can't filter based on callsign prefix?

I think I misinterpreted your reply. I can see that using a "main prefix comma separated list" will block callsigns. I have tried this and it works.
However, it seems that simply entering "A" will not block all callsigns beginning with "A". It looks like you must enter "A1, A2, A3, A4, etc"
Is this correct or am I not understanding how the filter works?

Have you looked at JTAlert? It is a companion to this product that is fairly flexible.

I described all available filtering options, yes it is not possible to set filtering options You described.
